My son has a 2000 3.9 Lincoln LS that has a rod knock. I have purchased a 2003 3.9 motor for him. I was told when I purchased it that they were compatible except for the intake. Now I am told by others that they aren't. Can anyone tell me if I can use the 2003 engine in the 2000? If so what do I have to change?

2000 to 2002 are compatible.The whole throttle by wire and the whole communication CAN system is different from 2003 to 2006. You are not a manufacturer and the myriad of changes necessary to bolt a 2003 engine into a 2000 car is completely undo-able and next to impossible
Go back to your supplier and find a 2k engine.
