Everytime I move my shifter from the P position into gear my radio shorts out and my entire heater/ac display fades out, then comes back. Any ideas on how to fix this?

Completely at random (but every single day), my 2005 Sienna XLE AWD behaves as if the battery is completely dead (no lights, won't crank, remote key doesn't work, etc). I first noticed this when I saw that sometimes that clock would reset to 1:00. Most of the time if I wait for a minute or two the car will start and behave completely normally. On one occasion this does not work and I called AAA for a jump.
 
Took it to my mechanic (non-dealer) and we decided to replace the battery (2 years but a cheap generic brand). New battery installed -- problem is exactly the same.
 
This happens even after a long drive, sometimes first thing in the morning, etc. No discernible pattern.
 
Seems like a loose contact/short circuit/etc. Any ideas? My mechanic is also stumped.
