Rough noise after idle / sputtering

I dont know anything about cars. We own a 1993 Jimmy. About 2-3 weeks ago we had a new starter put on and the air conditioner fixed. Now almost every time after idling for a few minutes it starts sounding so rough. Loud like its in four wheel drive. After giving it alot of gas or just patience, the loudness subsides. Secondly, we went on a vacation to florida. As soon as we got off the highway and started going through stop lights, the truck started acting funny. When we hit the gas it acted like it didnt want to go, it sputtered but eventually kicked in. For the rest of the week, it acted completly fine. On the way home, we stopped at a bathroom, attempted to get back on the interstate but it wouldnt go more than 20 mph. The battery light flashed and it shut off. We kept trying, it would restart but never gain speed and sputter out. After about 30 minutes of sitting there, my husband decided to unhook the negative battery line and rehook it back up. Said something about restarting the computer. It worked! My question is..why did it work, what was wrong with it? And whats the loud overdrive sound it makes after idling?
