I stopped by another dealership today at lunch, they couldn't seem to figure anything out either - thought maybe it's only an option on the touring model, even though the owner's manual isn't trim specific. So I went into the showroom and asked for the keys to one identical to mine, same trim level, color, etc. Unlocked it, pushed the lock button once, doors locked, pushed it twice, horn beeped. I let the service guy who looked at my Pilot know what I had found out, asked that I drop it off for the day some other time

There's really about 4 possibilities:
 
1. bad FOB battery
2. defective FOB
3. incorrect security/door lock PCU programming
4. defective door lock PCU
 
Definitely a dealer problem... just like the one about the trim on the rear hatch door hinges lifting up prematurely.
 
IMHO, new Pilots have about the same quality as a Dodge.

I am having the same problem with my 07' Pilot. I jumped/changed the battery and now the speakers don't work, but you can hear sound out of the Sub woofer. It's weird that all 3 of us are having the same problem all within the last 3 weeks or so. Please if you find how to fix it, let me know. I'll do the same.

I ended up taking my 2011 Pilot back to the dealer to get this fixed for free. They said they had not heard of this problem before, but I showed them a Pilot on their lot with the very same problem (and the one right next to it did not have the problem). They fixed this issue and another problem with the rubber door trim (interior side) of the two rear doors was falling apart at 20,000 miles.
 
The fix really isn't that much better, though. Not sure what kind of double-sided tape they are using but it is not strong enough. I recommended that they use Eternabond double-sided tape, which is used on RVs all the time and has a really strong adhesive strength to overcome the spring tension that caused this lift-up problem, but they used whatever they had, as they had not heard of Eternabond.
 
Both issues underscore some of the many quality issues with my 2011 Honda Pilot. While I like a lot of its features, I am very disappointed in the OVERALL LACK OF QUALITY IN THE 2011 HONDA PILOT. That's my two cents.

In our case the cables on the car that jumped our Pilot were reversed accidentally at first. I've talked to several Honda service technicians, as well as an audio specialist at Car Toys and Best Buy Geek Squad, and a couple of them suggested that our stereo could have been damaged from that alone. I took the car to a Honda dealership in hopes that we blew a fuse, but they checked all fuses and they were fine. The fact that the stereo has power indicates that it would be a fuse between the stereo and speakers but I've been told there isn't one, which again says that the headunit has a problem. I've been hesitant to spend money to have it investigated because I've been told we likely need a new stereo anyway, so I'd rather put they money toward that if that's what we ultimately need to do. I'd love to find out that there is a cheap fix, but I haven't learned of one yet. (Honda said that they would charge $150 to remove the unit and send to Alpine to fix, which would cost $300) I'd love it if someone would read this and tell us the simple solution if there is one!

Just a quick update for those that care I dropped the Pilot off earlier this week for the day and the dealer determined it was a bad lock mechanism and actuator(sp?). They replaced the lock but had to order the other part, which they installed today. It now beeps when we press the lock button a second time.

Yea that's what happened with us as well. The first time it was jumped the cables were reversed. Not good.

The postings on this topic make me suspect that the Honda audio system has no protection from static or reverse polarity. This can easily be achieved with a 5 cent diode in most circuits, and in your case, it sounds like static discharge did it, unless you accidentally swapped the hot and ground cables when you installed the battery...
 
Where there any sparks? If not, it sounds like a design issue and I sure hope that the audio CPU is not ruined. You should ask the dealer to check the Service Manual to see if there is a protective diode in the power circuit for the Audio controller PCU.
 
Once upon a time I reversed polarity on my Isuzu Axiom while doing a battery jump... sparks flew and fuses blew, but there was no permanent damage. From the sound of one posting, this might not be the case with the Pilot. Hope that helps.

I didn't see any sparks from when we jumped it. Just smoke from the meltinig wires. I'm hoping that a new stereo will fix the problem. Who know what a new audio CPU will cost.
