Your slight knocking/tapping sound when the engine is cold sounds like you need a valve adjustment to me. Given that there is probably a timing chain that needs to be replaced at around 100K miles anyway, you could get both done at the same time and save a bit.
Another possibility is that you have been running cheap gas that is too low in octane - if this is the case, you could try adding some mid-grade quality fuel instead to see if the problem goes away. (I avoid off-brand low-price gas stations as a rule myself.)
However, if the problem is not octane related, you should get a qualified mechanic to look at it, since if it is a valve adjustment, it is not a real expensive fix. Hope that helps.

So if it ever malfunctions, till will I fix it I will simply push the VSA_OFF button each time I start it.

I have a 2009 and it is far from junk. I know many people who own pilots and they love them. The only vibration I feel with mine is when the vci kicks in and its running on reduced cylinders and you do get use to it.

I concur with Steve.
I have a 2006 with 87K on it. I've done nothing but routine maintenance on it. It still performs as it did when it was new. So, there is my anecdotal evidence.
If anyone wants the preponderance of the evidence, check Consumer Reports. They show it as being very reliable.

I have a '06 EX that has upwards of 67k on it. It's still like new and I use the 4WD / low alot when off-road / mudding.

I bought an '03 new and it has had this problem all along. For a long time I didn't pay much attention to it and thought it was just wet shoes causing the problem. Are there any blow-ups or diagrams showing where these vent drains are located and how to clear them?

I am the original owner of an '03 with 195,000 on the original trans. I have it flushed periodically.

It's pretty simple really once you access the "basin" below the fresh air vents in the cowl. The drains are simply at the bottom of that basin. The trick is getting the vent screens off---I don't know how to do that on your particular car. Some have screws, some pry off.
