Just bought the only available 2005 Passat TDI Wagon in Houston. Sticker $27,200. Paid $26,600 with free $200 pinstriping.

I just purchased a 2004 Passat 1.8T GLS Automatic with Leather/wood with MSRP of $27,095 and TMV of $25,269 for $21,999 + tax/fees. They would not budge on giving the $1000 customer loyalty because after 9 years I gave my old Jetta to my brother one month before and no longer had the title in my name. We were not able to use the 0.0% financing at this price, but did use the credit union for 4% financing with nothing down for 60 mos. We bought it from Dirito Brothers in Walnut Creek, CA and the salesman described their dealership as the "Costco" of car sales.
 
Another dealer tried to make us feel like we were putting them out of business for asking for a price lower than their offer of $24,234 for the same car without the leather package. In fact the salesperson tried to get us to pay sticker until I pulled out the Edmunds printouts. She stated that the information I had from Edmunds on the $2500 dealer incentive was not accurate because it's based on information from "spies." Those spies helped us avoid giving them too much money, so thanks to all you spies out there! I figure we saved $300 (taking into account interest) and got a $1900 package upgrade on top of it.

Does this sound like a good deal at $20995 + tax?
It's way under sticker, am I missing something?

I purchased a 2004 Passat GLS 5 speed manual, leatherette interior, ESP for 2K under invoice. The out the door price was $22,769. I feel this is about as good of a deal that I could have received. The car was not a demo - it had only about 20 miles. I bought the car at a dealer in Tacoma WA.
 
Incidentally I was offered a 2005 Passat at $100 over invoice. To me the $2100 savings for essentially the same car was worth excepting a one year older model year.
 
I thought about buying a 2004 Saab 9-3 linear, the discount was also good but would of cost me roughly $3500 - $4000 more.

You made the right choice. the Nov. 04' Consumer Reports magazine rates the Passat well above the Saab, although it is the 6 cyl. Passat.
Personally I prefer the 1.8T.

So, in looking at this, is the $3,000 "marketing $$" still available to the dealer, (as listed on this site)? I am looking to get an '05 GLS 4 Motion wagon, manual and am wondering what I should expect to pay. I will finance it through my credit union so I just want the best out-the-door deal. I am up in the Boston area, so I guess that may play a part in this?

The marketing support is only available on the 2004 models. For an 04, you should be able to get $5 - $6K off of MSRP (check Quirk VW ads in the Sunday Globe, or look at their site online)
 
For 05 pricing, check carsdirect.com. Your car is quoted at $26.3K. For comparison, an 04 GLX 4motion wagon is available for $28.5K. Keep in mind that a dealer should beat this price. In my case, Quirk beat the carsdirect price by just over $1k.

Quirk VW had an ad in the Boston Globe (this past Sunday) advertising a 2004 VW Passat for $16999. I'm sure this is a manual, and assume they are throwing in the $1k VW loyalty discount. Are there any additional incentives they are throwing in that I am not aware of? I would call them, but they are closed. Any thoughts?

I am sure the $16,999 price is for a Passat GL. Which would still be a tremendous deal!!!! Depending on where you live, there could be up to $2500 in incentives. I am sure dealers are willing to wheel and deal on leftover 2004's.
